Rural Veterans Transportation Act of 2006 - Directs the Secretary of Veterans Affairs to establish a program to make grants to state veterans' service officers and veterans service organizations for providing innovative transportation options to veterans in remote rural areas.

Requires the subsistence allowance paid by the Secretary to veterans required to travel significant distances to receive treatment at facilities of the Department of Veterans Affairs (VA) to be at the rate provided to federal employees for authorized travel.

Repeals the requirement that the Secretary investigate periodically the actual cost of such travel (including lodging and subsistence).
