California Water Quality and Reliability Act of 2001 - Amends the Omnibus Parks and Public Lands Management Act of 1996 to extend through FY 2006 the authorization of appropriations for the Bay-Delta Program (a California water resources program). Authorizes the Secretary of the Interior to participate in the Program's governance and administration.

Directs the Secretary to carry out a California Water Supply Program, authorizing the Secretary to carry out certain surface water storage feasibility and environmental studies.

Amends the Reclamation Waterwater and Groundwater Study and Facilities Act to authorize the Secretary to participate or provide assistance for: (1) the Castaic Lake Water Agency Reclaimed Water Project; (2) the Clear Lake Basin Water Reuse Project; (3) certain San Francisco Bay Area Regional Water Recycling Program projects; (4) the Inland Empire Regional Water Recycling Project; (5) San Pablo Baylands Water Reuse Projects; (6) certain California Water Recycling Program projects; (7) a Elsinore Valley water recycling project; (8) the Lower Chino Dairy Area Desalination and Reclamation Project; (9) the Orange County-Huntington Beach Desalination Demonstration Project; and (10) the Carlsbad Desalination Demonstration Project.

Authorizes the Secretary to: (1) carry out certain research concerning water reuse in cooperation with the Water Reuse Foundation; (2) participate in components of the West Basin Comprehensive Desalination Demonstration Program in Los Angeles County and City of Los Angeles Water Recycling Program; and (3) undertake groundwater banking demonstration projects within the Santa Ana River Watershed, California.

Directs the Secretary to: (1) develop and implement a formal environmental restoration program under the Bay-Delta Program, requiring certain performance objectives for fish and wildlife in and around the Sacramento and San Joaquin Rivers; and (2) manage the timing and quantities of water exports from the Sacramento-San Joaquin Delta.
