Medicaid/SCHIP Technical Amendments Act of 1999 - Amends title XIX (Medicaid) of the Social Security Act (SSA) to make various specified technical amendments, requiring: (1) the identification of Medicaid managed care patients for purposes of Medicaid and Medicare (SSA title XVIII) disproportionate share hospital (DSH) payments; and (2) that hospital shortfalls under the Children's Health Insurance program (SSA title XXI) count towards a hospital's specific DSH cap.

Declares that expenditures for medical assistance for optional targeted low- income children (enhanced FMAP) under SCHIP do not include expenditures for DSH-furnished Medicaid inpatient hospital services.
