Children's Trust Fund Act of 1989 - Amends the Internal Revenue Code to allow taxpayers to designate on their income tax returns that any amount of their income tax refund be paid to the Children's Trust Fund.

Establishes the Children's Trust Fund to receive amounts designated on tax returns, repayments of misused funds from the Trust Fund, and investments. Declares that amounts from the Trust Fund shall be used to make payments to qualified children's services organizations as directed by the Secretary of Health and Human Services through a matching grant or no-interest loan.

Requires an annual congressional report on the use of the Trust Fund.
