Proliferation Prevention Enhancement Act of 1999 - Amends Federal law to direct the Secretary of the Treasury to publish regulations requiring exporters of items on the U.S. Munitions List or the Commerce Control List to file their Shippers' Export Declarations through an Automated Export System (electronic filing).

Expresses the sense of Congress urging exporters (or their agents) who are required to file Shippers' Export Declarations, but are not required under this Act to file them using the Automated Export System, to do so anyway.
