Small Business Innovation Research Program Reauthorization Act of 1999 - Amends provisions of the Small Business Act concerning the Small Business Innovation Research (SBIR) Program (a program providing a portion of Federal research and development funding to small businesses) to: (1) extend the SBIR until September 30, 2007; (2) require an annual SBIR report to be submitted to the House Committee on Science; (3) require the Administrator of the Small Business Administration (SBA) to revise certain SBIR policy directives concerning funding awards; and (4) direct each Federal agency required to establish a Small Business Technology Transfer Program to include in its annual performance plan a section on its SBIR.

(Sec. 8) Directs each Federal agency required to establish an SBIR program to collect and include in a required report certain SBIR program output and outcome data. Directs the Administrator to develop, maintain, and make available to the public an electronic data base: (1) of first and second phase awardees under the SBIR program; and (2) for SBIR program evaluation.

(Sec. 9) Directs the Administrator to modify SBA policy directives to: (1) authorize SBIR awards in excess of amounts, or for longer than periods, currently permitted; and (2) require a commercial plan with each application for an SBIR second phase award.

(Sec. 11) Requires the heads of each Federal agency with FY 1999 SBIR budgets in excess of $65 million to cooperatively enter into an agreement with the National Research Council for a comprehensive study of the manner in which the SBIR program has stimulated technological innovation and used small businesses to meet Federal research and development needs. Requires study results to be submitted to specified congressional committees.
